Does anyone know what the difference is between these two editions of Marvel Cd-roms?

It looks like the first one is superior because it also includes the collection of Silver Surfer comics but I want to be sure.
You are right. The first link has FF comics up to 2006 and Silver Surfer books. The second link has only FF comics up to 2004.
